As much as I believe it to be a cover-up to pursue spiritual enlightenment, the alchemist was actually attempting to transform various metals into gold.
The alchemist believed it was just a change of state.

_{Matter can change from one state to another if heated or cooled. If ice (a solid) is heated it changes to water (a liquid). This change is called MELTING. If water is heated, it changes to steam (a gas). ref.- GOOGLE}

Now we know that this is not possible, we can obtain/purify gold only by adding or taking-off atomic particles, back then the separation of it was not only unknown, the notion of atom was not even conceived.
